Shit. There's a cave near the north side of the embassy, called Reeking Cave. There's no marker for it, so it can be a little hard to find, but the stone is in there. The cave you escape from has the gem now; it was moved so you don't have to get into the embassy to get it.

Originally the Dark Brotherhood stone and the Thalmor Embassy stone were the ones that you had one chance to get. They have since been moved to different locations so that you can get them. You still have to kill/join the dark brotherhood to get theirs but you can go into the cave before doing the Thalmor Embassy quest.
